With these small changes, (technically only https://github.com/Whonix/anon-ws-disable-stacked-tor/commit/275f072b03510324c6e8cdf3556b1d1a83cc90ca matters) I managed to get Tor Messenger to establish an IRC connection.

Asked Sukhbir Singh a few questions by e-mail. Now waiting for an answer.

Current Status:
When manually downloading Tor Messenger in Whonix 10, it will work out of the box and without Tor over Tor.

(Will work similar to Tor Browser and https://www.whonix.org/wiki/Manually_Updating_Tor_Browser when manually downloading it.)

In future, when Tor Messenger is released as stable, then tb-updater can be transformed into tpo-updater. To make this possible, posted feature request.
